You do not need modify any file but follow below instruction
Go to Theme option,
Theme Option -> Header -> Menu -> Menu -> Disable main menu (check this box) , then you show the only logo in the header.

We have checked your screenshot, you have a select top menu, not primary menu so, In your menu item show all pages, it’s suggested that you have not selected any primary menu so it’s call default menu item.
Please check as a primary menu that you want to display in a menu item.

That Two Symbol is an image so it has on a colored background, and another symbol is text so it has not a colored background.
